If you want to protect your ducts from becoming mouldy, then you have to keep moisture out. Check your home for any leaks and look around for water damage that might be affecting your ducts. Fix any leaks immediately so that water cannot enter the duct system. In a cooling system, there will be cooling coils which remove water from the air. If these are not working correctly, then this can lead to mould growth. Furthermore, the condensate pan needs to drain properly, or you will have standing water in your cooling system that needs immediate attention.
If ducts become badly contaminated then they may pose a risk to your health as it can circulate contaminates through your home. If your ducts only have a slight amount of dust though, then you are protected against any kind of serious danger.
